Just use the Atari 14-pin drive pinout and map these pins accordingly. All 1Mb EPROMs are too long, but that is not a problem, you'll easily find a wire wrap method to put them in. Update.
I was apparently wrong with 2027 as being the last possible to set date. It is 7 bytes in TOS, but 7 bytes from 1980, not from 1900. So the limit is F9 for pseudo-BCD year, which gives 2059. I have verified it in practice.

HxC is older than FF, I I find it more compatible. It is also a paid software, but if you have a HxC bootloader, you can (and should) update to the current version. FF emulates HxC, and uses it's manager (autoboot.hfe), so it is not different from it in usage. Only difference is HxC uses binary conf...

STe board will fit STfm case it is also possible to put it into a tower type PC case. It is not a big deal to make an adapter to connect standard PC keyboard and mouse, or you may get CosmosEx, which does this and much more. Other option is to sell it ;)
