Good to hear you got it going! A couple of random thoughts - the pbscsi seems to have a "Pseudo DMA" feature so my first guess would be that is overlapping the TF534 RAM address space. If you can, try with the RAM CPLD erased and see what happens. If it all works then you could modify the ...

Interesting choice of CPU placement - at first I though it seemed like a neat idea but then thought how would you actually install it through the trapdoor??

I would imagine that not many TF4060s will be produced. 060s are now stupidly difficult to get. For genuine Rev 6s for sure. But I think LCs and fakes are still readily available and pulls will continue to be available for a while. I've got a few fakes marked as full Rev 6 that are actually fake LC...

I would start with a shorter IDE cable for starters - to rule that out.

Sounds like you still have shorts. Before throwing in the towel (assuming you don't have an ultrasonic cleaner) remove your CPU and soak the whole board in a container of IPA overnight and leave it at least a day to dry off. You might have solder/flux bridges under the ram/cpld.
