Thanks to Icky for unravelling this connector chaos..I have started in a new un-f*ck PCB... Highlighted below are just the GND connections to illustrate the changes which matched the image provided by Icky.
I have checked all the other pins and all seemed to be swapped out correctly...
What seems to have happened is my connector pinout was actually correct..
But electrically what I had labelled as pin one for example, was actually pin three electrically in the schematic.
Problem being while I labelled up the correct pins in the PCB part, and the correct pins in the schematic part and labelled up correctly, there was a third connection for electrically connecting the pins between schematic and PCB part,which I must have forgot to do (again) I really wish there was a better editor in Eagle. One where everything is just on one screen rather than flicking around all sorts of screens and boxes to make all the connections
As before, I will post the PCB file here (Hopefully later today) so anyone who wants to order them can do so.

I would suggest people order from OSH ($8.20 for 3 boards) Particularly people USA direction (or outside of EU). Of course anyone in the world can order these, it will be a lot quicker and cheaper than waiting for boards to arrive to me and then having to ship them out.

This is not an easy one to fix up. Holes aren't normal spacing so you cant use the header spacers to stabilise

How I did the monitor one was to push one pin through from the motherboard, then into the unf*ck board, then solder on and repeat one at a time, obviously starting at the back row.
Remember to space it nicely so Its easier for me to make your spacer,
