The problem was indeed the files I had in sites-enabled, I have like domain-ssl.confXXX where XXX I thought would stop apache from loading them.. but how wrong I was! I deleted the files instead and now apache seems to be loading the new certs!
The sites-enabled is (in Debian & therefore I expect on Ubuntu) meant to contain symlinks to the 'real' config files in sites-available. That way you simply delete the symlink you want to disable rather than renaming it.
There are various helper scripts (in this case a2ensite and a2dissite for apache2 enable/disable site) that manage these symlinks for you, but you can of course do it by hand.
Hope you can get the auto-renew working too, else you'll have a boring time every 90 days!
